Nautilus is slow, melee and his whole threat is one telegraphed Q hook — dodge it or hold E (Vault) to cancel it and he has nothing. Blind him with Q (Blinding Assault) as he walks up so his passive-root auto whiffs, then trade freely with Harrier resets; he can't punish you for stepping up because his range is zero. Last-hit at distance, punish every missed hook, and never stand on the minion he's about to hook through.
